Nous sommes en 2031. Cela fait 2 ans que Motoko Kusanagi a quitté la Section 9. Togusa est maintenant le nouveau leader d'une équipe dont le nombre a considérablement été revu à la hausse. Cette nouvelle Section 9 affronte à présent une série d'évènements complexes et leur enquête révèle l'implication d'un hacker de classe archi-mage, surnommé le Marionnettiste, à la source de tous les incidents. Tandis que Batô mène l'enquête de son côté, il rencontre Kusanagi. Elle repart en lui disant de se tenir à l'écart du Solid State. Un doute envahit Batô. Kusanagi pourrait-elle être le Marionnettiste ?
